Hmm... I came back to this spot later in the story and this boss was there (or maybe more interactions with the people in the towns may have triggered this), not exactly sure what the cause was..

Right outside that room with the puzzle to the north, there are two windows. Interact with the left window and it'll cause a new cutscene. Then you can continue onwards.
