Recently really got into the series when Alphadia came out on 3DS earlier this year. Played through it, loved it. Played through Genesis on WiiU and also loved it, so of course I got both of the sequels.

I beat the final boss just this morning and some of the forum posts on GameFAQs have hinted on a true ending, so I was wondering what steps need to be taken to unlock it. I'm currently working on the guild missions and side quests I didn't finish during the main story.

Hi GunarmDyne,

I played Alphadia II well over a year ago, and as far as I remember I only got the normal end. (I also never unlocked Mission 40, and assumed that there was a bug in the game and that Mission 40 didn't actually exist.)

I would love to know if there is a second ending, and if anyone has unlocked it - although, for this particular game, I'd be surprised if there was. If anyone does have more information on this, then this forum is probably your best chance for finding it.

From what I've gathered, Mission 40 is opened by talking to Enah's assistant in the guild, but I don't know the exact conditions on how it opens up.

After you have all the legendary weapons, and the airship, and have completed all missions except #40, talk to Andreigh in the Guild, and then go to the guy who approves missions and you can now take on "What Lies Beyond Energi" (#40). I don't think you need to be using clear data, but I didn't try it until I had obtained the normal ending.

Found a Quest Guide. Not sure if there's a different ending after looking through it but it will come in super handy to finish up what's missing:

As for the uber-boss, someone on GameFAQs mentioned having 3 people cast Omegadia as much as possible while the 4th is dedicated to casting Restore 3 and everyone refills EP when needed. When I fight it, I'll try the Dark Curtain strategy that worked quite well for the uber boss of the first game.

I figured it out. Defeat the bonus boss and then re-fight the final boss for the true ending. That was SO worth it after playing through the first game and taking 10 hours to grind everyone to max so I could beat that guy.

For the bonus boss, Break Drops + Milfy's final two Break Skills are what kept me alive while everyone else spammed Omegadia.

Congratulations! I don't remember which game it was, but I was stuck the same way: I had defeated the final bonus boss, but nothing happened, and I had no idea what to do. Eventually I fought the final normal boss again, and got the special ending. Whew...I guess we should remember the crazy things we did in prior games so that we don't repeat the same mistakes. Glad you found your way to the true ending, and for describing everything to us.

What bonus boss? Please break this down for me. I got the game for the PS4, got all my characters up to lvl 105, maxed out their energi to 99... do I need the legendary weapons? So far, I have Ragnarok, Bear Claw, Magical Stick, Trishula, Nagamitsu and Rail Gun. I beat the Baroch twice now and it still would not let me choose either of the other options (only accept things as they are). I've completed every side quest except 30, and I believe that's the old man in the Town of Linbaught who keeps telling me I'm not ready and to hone my skills more or something like that. To be honest, I've only done two of the guild missions, but I think I read somewhere that those were completely optional to get guild coins.... which the prizes seem very ridiculous and underwhelming.
