Do the dungeons have any puzzles or do you just walk through them? How complex do these puzzles get?
Does the 3DS version come with 1000 ACP at the start? How long does it take to earn ACP on the 3DS version if you don't do microtransactions?
Does the weapon fusion system let you combine passive effects of weapons?

I'm sorry I can't be of much help, but here's what I know/remember.
Exe Create games usually don't contain complex puzzles. You shouldn't encounter anything harder than activating a switch here or there.
I don't know the details concerning ACP (3DS) or don't remember them (Steam), but I still know that the game was rather stingy in this regard compared to other games, so spend your points wisely and/or prepare yourself to grind a lot. By the way, I would be surprised if there was a way to earn more ACP by paying real money in the 3DS version - none of the Exe Create games on Steam offer such a method (the Smartphone versions are a different topic, of course). At least you can try to see if obtaining two Weed Supplements increases the ACP output:
Unfortunately, that was the only thing I missed during my playthrough, so I can't even say if it works in the Steam version.
Concerning the weapon fusion system, you can transfer, strengthen and add effects (everything portrayed as a symbol), but you can't transfer the effects of the weapons themselves. If, for example, a weapon effect (description) says "increases strength by 50%", this effect can't be transferred to another weapon.
Finally, a "warning": Asdivine Cross is one of the few Exe Create games (and the only one among the ones published on Steam) where you need a full second playthrough in order to obtain the true ending. Despite hating this kind of game design, I had a lot of fun playing the game, but it's good to know what you're getting yourself into beforehand.

As far as I know, 3DS versions of Kemco games do not allow the player to spend real life money for in-game purchases at all. Nintendo had a strict policy under what circumstances 3DS games could offer in-game purchases, and as a result very few 3DS games do that.
Some Exe-Create Kemco RPGs on the 3DS award shop points just for winning regular battles. Journey to Kreisia did this, and progressing the game without excessive grinding allowed me to net a couple nice shop items by the end.
Even on the Switch/PS4, Kemco RPGs usually offer paid DLC rather than the option to buy shop points with real-life money. If a points shop exists on the Switch/PS4, it takes currency earned in-game.
Journey to Kreisia and Infinite Dunamis are two Exe-Create 3DS RPGs that required a second playthrough to get the best endings. The second playthrough used carried-over levels and equipment (which greatly speeds up the replay), and had extra story content (the player could see what various characters were privately thinking during a second playthrough). So while the mechanic was a little annoying, it had mitigating features.

I appreciate the answers guys! I'm trying to find an RPG with complex puzzles and ability to transfer passive and active skills and was wondering if any of the Kemco games had these.

Asdivine Cross weapon effects do not include skills.
Surprisingly, I am almost inclined to recommend Aeon Avenger — the worst game Kemco have made in my book (so bad I would get mad if I got it for FREE)
GUI is total garbage, infuriating, but it has the bits system which should fit the later part of your request.
Compulsory to say about Chronus Arc.
Asdivine Hearts might also interest you. Eternal Concord and Tenmilli (non Kemco) might be worth checking out.
Escape Castle Orochi may beat Chronus Arc in puzzles but it's not a RPG, so...
Most kemco games have some puzzle in some form, usually dungeon design. Chronus Arc is meant to be built for the sake of puzzles.
Aeon Avenger and Asdivine Hearts have no noteworthy puzzle but might fit the later half of the request.
The two non Kemco games might have both, haven't checked. But the thing is, complex puzzles is really niche, you usually find those in point'n'click games (favorite: Submachine), not in RPGs. The average RPG fan doesn't see much appeal in puzzles besides flavor or variation. Even Epic Battle Fantasy (3, 4 and 5) only had puzzles as optional side areas — people easily get lost and most prefer to complete 100% of content rather than finishing all puzzles. You will either get decent puzzles with highly customizable skills, or better puzzles but usually point'n'click or just functional RPG mechanics.
