It's been a long time since I played this game, but I still have a save file. I loaded it, and went to Chronus Space, but I can't figure out why you keep going back to the entrance...unless you're stepping on the portal icons and choosing to return to the entrance. There doesn't seem to be anything tricky about making it to the boss area. Sorry!
If you have more details about where you are having the issue, that might help figure it out.
