It depends on which ones you are missing. In general, you should be able to create the missing ones. Look through the posted monster list, see which you are missing, and see if there is a recipe for creating it. Some of the monsters may only be in the "post-game" ( what I’ll call the “post-game” dungeon (Nihility Cave), and the monsters needed for the merging process are much easier to obtain in Nihility Cave.

The small island way down near the bottom of the screen, a little right of center. In the picture here, you can see the barred door at the back that is the entrance to Nihility Cave. The chests on floors 4&5 restock with random rewards, usually seeds/bulbs--floors 4&5 are usually simple monsters with large EXP.

Getting 100% monsters requires to fight and beat All Enemies at least one time.
Getting 100% Pals requires capturing monsters or getting them through Fusion. Best done using the Monster Guide as it'll save you a lot of time. Normally you would need to find recipes and write them down to know how to get the monster.
100% items requires having at least one of every item in the game at any point. I recommend going through all shops as you might not buy everything from them when you first get to the shop.

There are 5 levels. Most of the treasures are of no real use. The primary purpose of the cave is to capture the rare monsters you need to create new ones, and to build EXP if needed.
You can only exit by going back up the floors to level 1 and then exit the cave, so don't worry.
